I can move the mount using the slew controls to change the AZ to read 00:00:00 and the indicator in stellarium is now in the correct location, So i would have thought that one of the settings in either stellarium or eq mod were different, but everything shows to be exactly the same. The other computer set up with the "SCOPE" home position showing incorrectly in stellarium shows the DEC and AZ in EQMOD as follows: The one computer set up which has the "SCOPE" home position in what i think is the correct home position in stellarium shows the DEC and AZ in EQMOD as follows:

I am attaching 2 different images one from each of the setups. I confirmed my time for each of these computers are within 30 seconds of each other so should not be an issue with the system times being different. Even though i set my location( LAT/LON) in eqmod and stellarium to the exact locations for both computers my "SCOPE" indicated home position is different for each. I use 2 different computers to control my atlas eq6 mount depending on whether I am remote or imaging from home.
